Just to add a data point: I have 8746 messages in my Inbox. I have 17,264 messages in my Deleted Items. I have 35,741 messages in my Sent Items. I only have the issue when my two computers try to check the account(s) at the same time (sometimes I forget to disable the Entourage schedules on the G5 when I am using the PowerBook and Mail).
