Indeed. Since .Mac and MobileMe are essentially the same thing, you have now
set up two inboxes for the *same* account. That is absolutely not necessary;
here's what I would do:

* use one account for receiving e-mails. In the other account's account
window (Tools>Account), delete the "incoming" server data, but leave the
"sending" server data intact.

* create two rules to move messages for each email address into their
respective sub-folders in the inbox (which you will need to create prior to
the creation of the rule). That way, you can keep the two email addresses
separate, which might just be the reason for your current duplicate setup.

* use whatever address is relevant when sending emails. You left both
accounts in the Accounts window, so you can use either the .Mac or the Me
address when sending messages.

* create outgoing rules for each address (Tools>Rules, Outgoing tab). Make
Entourage move the messages sent by either address into a folder of your
choice.

As for the messages that get moved en masse, make sure that there are no
rules or mailing list messages that are causing this behaviour (Tools>Rules
and Tools>Mailing List Manager).
