I once (accidentally) pressed the flash button on my EOS5 while holding my 
hand where the flash wanted to be, the result being that the flash only 
got halfways up before it was blocked. The camera then drew the conclusion 
that it didn't have power enough to get it all the way up, and immediately 
shut down while blinking the "battery empty" indicator. The only way to 
get it to realize that the battery was indeed full was to remove and 
insert it again. After that the flash was retracted and everything was 
back to normal. Perhaps something similar happened to you?
