A little premise: i use GNU/linux.

For this reason (and because it is great) I use the GIMP ( http://www.gimp.org 
) a free-software image manipulation program.
To decode RAW file I use dcraw, that is called automatically by the GIMP when 
you open a raw image file (you need to read and download something here: 
http://www.cybercom.net/~dcoffin/dcraw/ )

so, my work flow:
- first (obviously) I copy all file in a new directory with the date of 
shooting as its name;

- then, before decode images, I first call a little script of mine that 
extract the jpeg and the information (EXIF, gimp doesn't show it) and write 
them in two file for each image (named like the image file but with .jpg and 
.info extension) using dcraw and other stuff from the site above

- optionally (when the size is right) I put on CD: RAW, jpg and info files

- now I'm ready to go with gimp, i look at the extracted jpegs and choose the 
better one(s), open the raw (yes, it take up a while, but so do canon file 
viewer) and touch it (I find that GIMP has a lot of utilities and really 
worth it's price (it's free software ;) ) seriously it is very powerfull and 
for photo editing it can be used instead of photoshop, BUT if you have bought 
it (PhotoShop) you should probably use it since it is, definetly, BETTER!! 
The history of PS is something you'll miss... , but since I do not have it, 
and I've never use it (but I saw some people use it) I don't miss anyone of 
it's features... (actually, i hardly know it's features)

- I use TIFF/8bit because gimp doesn't support 16bit, but it seems that  
CinePaint (formerly known as Film Gimp (formerly known as GIMP Hollywood)) 
does ( http://cinepaint.sourceforge.net/ )

- I always save touched images in an other directory, I never touch the 
original file, It should be usefull in future.

- At this point I go shooting again ;)

p.s.: all this software is also available for windows you should try them, 
they are free.
