I had a card that had 137CANON on it and removed it to keep a shoot separate and put in a freshly formatted card. The 137 counter was IMG_ 3782. After the shoot I put the original card in the 20D and shot some other stuff. The "folders" on the original card are now 137CANON and 138CANON the 138CANON folder starts at IMG_3855.

If the card was the boss, every time a freshly formatted was inserted the counter would reset according to the way I understand what I've read. If the card controls the numbering how is what happened here explained?

Because your 2nd card has lower numbers on it. If you took a card from my camera, which is up to much higher than that, and put it in your camera it would start at that number. You can reset the count to 0 using the menu options or by leaving the camera with no batteries for a long time, one of which must be what has happened on your camera.
