It moves the pointers in the store yes, but it means the data is in the
store for X days and it doesn't show up in the user's mailbox size
report.  So it appears to be "missing".  There's an event logged as part
of mailbox cleanup that says how much data is in the dumpster and how
much is eligible to be cleaned up.  The store space isn't "white" until
the DIR time expires, the online defrag runs, and possibly a backup is
run.

It's not missing; that's probably what's in the dumpster.  Dumpster
items don't show up in users' usage statistics.

No but interestingly enough, the time in which the recovered space
appeared corresponds to the number of days I had set for retention; 5.
So, unless I'm missing something (not hard for me to do as sometimes not
only do I not see the forest for the trees, I don't even see the
trees!), there's still the case of the missing 4 gig.

Following that theory, it could be coincidental that the 10.9GB to
9.287GB was related to cleanup, becuase if they cleaned up, by deleted
items and then emptied their deleted items folder, the items would go in
the dumpster until they were aged out of the dumpster.

What period do you have configured for deleted item recovery?  It is my
experience (though old) that 30 days' deleted item recovery roughly
doubled, 60 days' tripled, and 90 days' quadrupled the store size.

I bring this up because dumpster items don't show up in mailbox sizes.

One other thing I noticed was that the amount of free space Exchange now
lists as available appears to be that space that was recovered when we
had the users clean up their mailboxes.  On 8/28, total mailbox store
was
10.9
gig.  Today's total is 9.287.

Likely a mail loop.  Look in the mailbox resources and see if one
mailbox is extraordinarily large, if so, remove its SMTP address.  Add a
Prohibit Send and Receive limit to all mailboxes and by policy to the
store.
Implement
the registry hack to allow the store to grow to 17GB, mount the store,
then delete the instances of looping message from the mailbox.
