I wrote some code to do this a while back for one of the sites we run. It does however modify a couple of files within FckEditor.
We adapted the insert link function within FckEditor to add a "Browse Website Pages" button next to the "Browse Server" button. This then opens up a window which allows you to navigate the site to the page you wish to link to, select the page, and then inserts it into the main FCKEditor window.
