"ffmpeg -i dolby_e_sample.ts" only sees the first two PIDs of this 
transport stream.

In fact there is a third PID (0x101) that is disguised as an AES3 PCM 
stream but is in fact up to 8 channels of Dolby E (http://www.dolby.com/
professional/pro_audio_engineering/solutions_dolbye.html)
