Andrew, Check to see if you have terminated the auxiliary hard drive. Remember that the end of the SCSI chain MUST be properly terminated or your old Mac will not boot.
If the drive is terminated correctly, you should run Norton DD or TechTools and search for the "missing drive." Then you can try to fix it.
