I agree with you.
And to Andrew's support I must admit that
a) before System 9 I also kept my documents inside the applications folders
in a document folder.
b) in the case of Finale I have still retained this approach (though most of
my other docs have since moved into the regular documents folder).
In addition I would argue that no system is ever going to be completely
consistent. Ie, most email apps store their email either inside the system
folder or inside the app folder. Yet, emails are, strictly speaking,
documents, too.
There is also quite a lot of inconsitency on Apple's part, which makes it
difficult to follow new "guide lines" whenever Apple changes them. For
instance, I very much object to what Apple did from 9.04 to some later
system by giving up certain folders like the Internet folder, or the Apple
Extras folder by having them moved inside the applications folder. This has
in some ways destroyed a system that I had working quite well on my machine.
Eg, I had a Download folder inside my Internet folder. Now this Internet
folder sits inside the applications folder, which is not where I want my
downloads to be stored.
