I seem to recall you mentioning that this was a timpani staff? If so, why are you using a percussion map for pitched percussion? IMO, the only time you should be using percussion maps is for unpitched percussion. In fact, the only time I ever use a percussion map is if I am using X-noteheads. Since half- and whole-note X-noteheads are identical in appearance, I have never had to deal with the problem you describe.
