Naw, it ain't so. Hard drives are built to be *used*. If the one that came with your iMac was a lemon, it was gonna go no matter what you did. You can't go around being afraid to write data to your HD.
As for the upgrades, Software Update will take care of all the Apple stuff automatically. Just go to the Software Update preference pane, select "Update Now" and let it do its thing while you go get some dinner or whatnot. I realize the third-party upgrades are more of a pain, but VersionTracker is your friend here. And you really are better off reinstalling your apps from safe sources instead of copying them from a possibly compromised HD.
I think I'm gonna leave this to the professionals.
If you mean replacing the internal HD, by all means. I did some checking around online and the iMac HD is not really user-replaceable. See here, for instance:

If you mean restoring your data and software and applying updates, that seems like a waste. You should really get that external FireWire drive even if you're planning on replacing the internal drive -- it costs less than paying someone to do the data transfer for you, and it will make backups from the new internal drive much easier. I'm sure you're more than capable of handling that stuff for yourself, and if you need additional advice, I'm know Phil and I and everyone else on the list would be happy to help any way we can.
