Since they often extend over a system break, there is no handle to
edit them. So the only way I've found is to replace the rests with
real notes and then change them back once the extensions are there.

You might try manually editing the word extensions in Scroll View.
In Scroll View, select the Lyric tool and select Edit Word Extensions
from the menu. Handles appear that you can drag. They should behave
themselves over system breaks.
If not, then your solution is ingenious.
