Seeing the bundles as folder is due to the Launch Services problem.
That will indeed keep your plugins folder from working in Finale.
I don't know what OnyX didn't fix it, but try fixing it from the
Terminal:
/System/Library/Frameworks/ApplicationServices.framework/Frameworks/La
unchServices.framework/Support/lsregister \
-kill -r -domain local -domain system -domain user
According to a thread in the Make Music forums this fix no longer works
in Leopard, although it did work in earlier versions.
