I'm not a programmer, but I wanted to throw in my two cents from a user's perspective.

ICQ: I choose when to open message windows and from whom. No distracting flashing chat 
windows everywhere and definitely no typing part of a message on someone else's chat 
window.

Fire and closing chat windows after replies: when I review the message history, I have 
to click a lot to find information sometimes. The reason I like to leave chat windows 
open in Fire is then I can see a whole day's conversation as one session. The downside 
of this of course is clutter when I'm talking to multiple people...actually, now that 
I think about it, I'm wondering (definitely not suggesting) whether or not the Chat 
History window might not be a good start as far as designing a 
multiple-user-tabbed-etc-type UI.

Windows popping up in front of other windows: I've noticed this behavior in just about 
every OS X program including Eudora, AOL, Fire, Explorer. I have a feeling this is an 
OS X thing. I personally find it extremely disruptive and annoying as well.
