Well, you can either troubleshoot or throw parts at it till your wallet runs dry. Now you have other symptoms that show for sure that it has nothing to do with "shorts". As someone else mentioned, shorts pop fuses, opens do weird things.

The ground loop is starting to look more feasable. Do what Chris said and see if you are missing the ground from the block to the chassis.

I also found that it dies when I turn on the headlights.  I took off the
alternator and had it tested.  The store said it was bad.  I installed a
new one but it's doing the same thing.  I'm thinking of replacing the
voltage regulator next, does that make sense?  I've checked the wires
between the alternator and they check out fine.
