Yes, the YBBN.btg.gz and other files were there, just not copied into the 
output folder as you mentioned - excellent tip! I've now copied everything into 
the output folders, the xxxxxxxx.ind files I've done a 'cat file1 file2' to 
copy the object_shared lines from those into the xxxxxxxx.stg files in the 
output folders, and bingo! It all works - my first scenery rebuild effort is 
complete! 4 years in the making... :-)

Thats the 777-300ER V Australia sitting at the gate at the international 
terminal, using the new more accurate aprons/t'ways - no more too tight corners 
for the 777 to contend with, and everything piece of asphalt in the real world 
is now in fg, including the old Eagle Farm strip, Virgin/Qantas maintenance 
areas/aprons, GA apron/t'ways etc...

I'll get fgsd built, and then attack my next list of things...
- Fix coastline around rwy 14/32, so end of rwy don't sit in briny...
- Add more urban/town areas in parts of Brisbane - currently in fg they are 
default, but in real life are populated...
- Tidy up the Brisbane river (accurate location of river bank)
- Add more accurate roads/freeways/railways
- Alter area of some evergreen areas (intrude on parts of airport where they 
shouldn't)
- Many more low poly buildings (hangars etc) around airport to give it some 
'depth'...

It is always hard to guess with so little information,
but it looks like your new scenery is just 'missing' 
the YBBN.btg.gz file... you have the 'hole' cut in 
the scenery where the a/p is to exist, but is not there
to load into this hole...

1. First you should check that the genapts step
generated this YBBN.btg.gz file, in the AirportObj
folder it generates...
