Yes. You will, under some conditions. It's complicated, and there is a bug.

Protel assumes that two pads in contact with different nets, or one with a 
net and the other with no-net, is an error, even if the pads are in contact 
in the footprint library. It would be somewhat difficult for them to do 
otherwise, for reasons I won't go into at the moment.

If both pads have the same name in the footprint, and the pads do not have 
any net assignment, Update or Netlist load will assign both of them the 
same net. So far, so good. But Updating again or loading a Netlist again 
will *remove* both net associations. And if one has the net and the other 
is no-net, each load will swap the associations.

If the pads have different names, and a pin is made on the component 
coincident with the original pin, both pads will behave correctly.

Another way to go is to use fills to implement the additional surface mount 
pads. These can then be manually assigned the appropriate net. It will 
normally stick through subsequent net loads.

Since I don't understand what was done, I can't answer this one. Explaining 
what it means to "manually swap" power pins would help.
