Yes, there is a difference between the US and UK keyboards:- the � and the # sign are interchanged, for one thing. The Union Flag, (The Union Jack is strictly a Naval Flag) merely indicates that the UK keyboard layout is selected from more than one available options. Uncheck everything you don't want in the Keyboard control panel and you won't get our flag.
Alternatively you could petition Apple (or use ResEdit) to replace the Union Flag with a Tricolour, if it's really that important....
