Can you confirm that this is a local file upload?
(as opposed to pasting-in a URL to the actual .wig file)

Can you confirm that this is UCSC Genome Browser at *.ucsc.edu?
(as opposed to your own instance on your own site)

Can you confirm that you are using HTTP?
(as opposed to https that you might have on your own site)

Do you see this error?
  'try to upload a larger file, internet explorer times out after 5 minutes 
and shows "this page cannot be displayed".'

How big are the .wig files being uploaded
that timeout on IE?

What versions of IE have you tried
and which are the worst?

This will help us answer your question.
