I don't agree, X Server already has its own IM method, while hack it like xvnkb does? (hooking into the server) It will cause a lot of problem doing so, I haven't used it but I have heard it has problem with GIMP, CD driver. And for your problem with scim/skim, just disable pre-edit, application edit method sharing in FrontEnd global setup. Aside from ABI transistion problem, I see there is no real reason not to use scim. (this is why ibus was born).
