Well, I am using same version, but in FreeBSD. I also use it on windows and its working. Besides obvious options like trying other versions, trying to recompile, trying on other systems, etc, you could also try to set the field of view in the stitcher tab. There is a vertical and an horizontal one. There are also the Crop parameters. The problem is that without the GUI you will maybe need to test some values before achieving a good result.
