Have you used the "Rebuild Mailbox" command from the Mailbox menu? If I understand its 
function correctly, (I believe it "compacts" the mailbox), that may speed up 
operations.

I've heard folks say that after 3000 or so messages in a box, one may see a slowdown. 
I don't know from experience.
