The program technology makes a big difference. Carbon programs (adapted to run under OS X with code changes) will often be slower than their OS9 classic versions. Cocoa programs, written from the ground up to work with OS X are usually faster than their earlier counterparts. Photoshop CS compared to earlier version is a great example).
Many popular programs are only "carbonized" and do run slower than the OS 9 versions. As new versions are released written specifically for OS X using Cocoa this changes.
