Looks like that is the problem so I'm screwed. I have two Macs running 10.3.6 and two running 9.1. I can only update the firmware with a Mac running 10.1.x through 10.3.5.

So, boot up from an OS X CD (other than 10.3.6), format the firewire drive if needed, install the OS with a minimum configuration, load the firmware updater on the disk, run it and you are set.

That didn't work. I tried booting up using DiskWarrior, TechTool Pro 4, and OS 10.3.0 install disk. None of them show the desktop so that I can access the MacAlly Firewire Updater application. While I can boot up into OS 9, I don't think that I can run the updater in it. So, I'm either definitely screwed until Apple fixes the bug in 10.3.6 or I have to go buy another Mac that doesn't come with 10.3.6 (or later) on it.

Did you try installing OS X (minimum configuration) onto the external drive then boot from it to run the updater.
