I have experienced this.  I tried leaving my mail on the server 2 days
at a time too.  But occasionally all of my messages would be retrieved
again.  My understanding is that this is mostly a client issue in that
the client keeps track of what has been downloaded and what hasn't.  I
think there is likely some connection issues and size issues at play
though in updating the client-stored list.

I finally gave up on this method and moved to a copy account which I
usually manage from web interface.
