I saw some people talking about the Mail.app I use wmmail on Debian unstable. With fetchmail dumping the IMAP stuff into my spool. I initially had similar problems and realized due to a large volume of mail, I was not allowing fetchmail long enough to process mail between polls. I increased the time between polls to the IMAP server and everything was A-OK. Perhaps your problem is similar.
