I just recently migrated our IMail from a 200mhz system that had 3 4-gig Baracuda drives (OS, mail directories, spool) to a 400mhz Proliant using Raid 5 (both dual processors). I havn't done any timing, but my perception says that performance is MUCH slower.
I'm going to install a separate drive on a separate channel without raid, and move my mailboxes over to it and see if that makes a difference. (Later I'll search for those best practices) Also, Doug Anderson has good points about mirroring and system optimizations.
What about the large number of domains and users stressing the registry?
(Oooh- there's a big 50% spike, where's the next email I've been waiting 5 minutes for? Oh, that's the tape backup starting.)

May also want to try using a RAM drive for the spool. Others have had great success using this design in high volume apps when web messaging has issues. Search the archives for best practices.
Also, you can use perf mon to isolate whether this is related to a disk IO issue. Measure things like disk queue length and see if they are far off of baseline conditions.
Additionally, have you done the performance tuning for the TCP stack (in the registry) that is normally recommended for high volume 2000 apps?

You are not using Windows 2003, correct (IMail had some problems with slow access to registry entries, but 8.05 fixes that)?
We heard from one IMail user that was having some similar problems, and switching to using registered RAM seemed to have fixed it. It's a long shot, but might be worth a try.
