I would do it like this:

1 - Stop iMS services
2 - Upscale database to MySQL
3 - Change all DSource.cfm files to point to the new MySQL db (you need to specify the 
datasource name and the db type as MySQL).
4 - Restart iMS services 

The only things that changes all of the FusionMail code for MySQL are the DSource.cfm 
files.

You may also need to restart CF...

You can also try this on a dev server so that there are no surprises.
