The failing of the VREG has nothing to do with firmware. It may be caused
by a momentary reverse voltage or high voltage spike. It may also happen
when connecting to a very beefy power supply of >10V over long wires, which
is apparently not your case.
It is likely that what got damaged is the TPS62130 chip (the little square
one close to the JST connector). It can be replace with some reasonable
soldering skills and equipment. Alternatively you can bypass the regulator
and supply 5V directly to the 5V rail, but make sure to measure resistance
there before doing that to make sure the VREG doesn't short.

Are you positive that the firmware upgrade worked? You can also try to
install the V3 firmware again and see if this changes anything.
