Thank you for your response, I will try to replace the VREG. Does this mean 
that if I take TPS62130 away, I can power the board directly using 5V pin 
(with 5V power source) ?
I think that firmware upgrade is ok, but I cannot verify it, because PC 
cannot communicate with V3 or V5 firmware, only with bootloader. I am using 
Windows 7, with necessary drivers.
Initially I tried to use Windows 8.1, but it does not recognize IOIO, not 
even in the bootloader mode,
