You apparently have JAVA_HOME set to /usr/java/j2sdk1.4.2, but don't have a JVM at that location.
When you enter the following at a command line, what do you get: java -version How many lines are in the run.sh file? I have 183 (the last usable line is line 181 with the single word 'done') What is your path set to? The 'command not found' errors could indicate that your path is incorrect. Do you have the cygwin environment variable set? Finally, what are the contents of your /usr/java directory?
