I suspect it's being treated as a bug, but I think a dev would have to say for certain.

The problem was that the option to leave the mail on the server doesn't exist. So it may be deleting from the server by default. I honestly don't know, I don't use POP3. I was just messing with the settings looking for options trying to help someone else.
