The original example does seem to be a case where estimates for the page
breaker got slightly worse. Adding these two lines shows what is happening
\paper{annotate-spacing =##t ragged-bottom = ##t }
\layout {\context {\Score \remove Bar_number_engraver }}
Version 2.17.x allows space for the bar numbers to move above any
protruding notes, rather than just enough space for bar numbers above the
staff-lines. Some estimates of line-height are 0.2-staff-space too large,
a few are 1.7 staff-space large.
