Two things I think of,

1)IRC/ICQ client on linux also have proxy setting available where ever 
approptiate.

2)If any of these apps are communicating over port 80, proxy should handle that 
gracefully.

3)If the port is other than 80 proxy shouldn't interfere ideally. Check if 
there are any firewall rules blocking the required ports.
