Not the Appleseed movie (though I don't know what the plot of the upcoming sequel is supposed to be about), but the second volume had something along these lines. As a result of some of the data analysis performed by the council of Olympus, it's decided to start a program to convert the entire human population of the world into bioroids (though technical details of how this is eventually supposed to come about are never mentioned). But while this is the idea that the bioroid council comes up with, Gaea, the supercomputer that maintains Olympus, decides on a completely different plan. She (technically an It) realizes that the bioroid conversion idea is an evolutionary dead end and instead attempts to destroy Olympus so that humanity will be free to evolve and develop as it ought to.
