1.) Given the context, it seems pretty clear that the line was at least partially tongue in cheek. It's pretty obvious that the two are very good friends, since the only time that the two haven't appeared together was when Graham was in his Flag. So the question then is what parts of the quote were mistranslated, and how much of it was "obvious" silliness.
2.) Back in episode 1, the captain passed the two mobile suit pilots still onboard the ship right before they deployed in space. Her compliments were specifically directed at one of the two pilots. In episode 3, we see the same pilot back up in space, and the captain hitting him up for a drink while wearing casual attire. Maybe it is just her idea of a running gag to play on the crew, but combining the episode 1 interaction with the interaction in episode 3 I get the feeling that she's focusing a lot more on him than anyway else. A non-romantic explanation could also be that he's the most uptight of the pilots, and she enjoys finding new ways to tease him.
3.) Remember, though, that the boy got caught off-guard by her comments. So it's possible that there's still a certain amount of uncertainty in the status of their relationship.
4.) It's possible that Setsuna has "lived" in the place for a while, but is only home very rarely.
RE: Underage Drinking - Setsuna wasn't the only one. Whatsername gave her age as a reason to decline a cocktail when the guy she was meeting with suggested one.
Khyrios's warhead module - Yeah, I'm talking about one he would have dropped in episode 2. iirc, they're inspecting it within the episode even before Khyrios starts its bombing run in episode 3.
RE: Dropped Shield - iirc both times when Setsuna draws Exia's beam saber in episode 3, he's dual wielding - i.e. he has his beam saber in one hand, and a physical blade in the other. So the shield would get in the way. Presumeably as time goes on and he becomes unable to surprise people with it, he'll use it in conjunction with his shield.

People are saying it's mis-translated, but hard to tell at this time. I would wait for the "Better" sub to come out before confirming it.

I think it's just her "joke" on her crew - remember in episode 1, she was drinking when she got to the bridge? She just brush off the operator's comment about her drinking while "working" - she seems to enjoy showing people that she likes to drink (kind of the usual Misato from EVA feel.

Think they are a couple - hard to imagine having a female friend asking her male friend about her being in his future without them being a couple, or something along those lines.

Can't be that long - hard to imagine Saji miss Setsuna that many times if Setsuna is there for a long time. Probably as long as his mission last - doubt Setsuna cared about staying at one place for so long.

Seems to be a running gag - the way they tease Setsuna about it, and the way the captain just cannot seems to stop drinking.

Sergei's mobile suit didn't seem to be nearly as maneuverable, but he was fairly resourceful. He still shouldn't have been able to survive Setsuna's slice, though. For Graham, Setsuna is at a disadvantage because I doubt Exia is designed to handle air to air combat all the time, so Graham has the edge in acceleration. As for Sergei, he survive because Setsuna don't intentionally hit the cockpits - he just whack at places to make sure he can disable the unit. As for Sergei's hand to the face, that's simple rookie mistake on Setsuna's part - it's a common tactic used by soldiers to basically give up a part of themselves to give them an opening on the opponent.

If you were talking about the one he drop in episode 2, then yes. He didn't drop the one he carries in episode 3. Probably due to the fact that he doesn't need to transform in episode 3, therefore, no need to drop the "package."

Not only that, he also come up with the idea of the whole elevator, MS, etc., but he was laughed out of the scene by the people back at his time.
It looks like we're finally going to meet the HRA's ace next episode.
I just hope it's the usual "because it looks cool" explanation, but Setsuna having to drop its shield before it can draw the beam saber is just old - most MS in UC timeline never has to, because even if there is a rifle, they can usually store the rifle on the back and then draw out the saber.
