The plot device was the cliff-hanger at the end.  It causes you to speculate on what's going to happen next.

On a more serious note...

 

I'm inclined to agree that Ali was Setsuna's commander.  But as was also pointed out, he might have been someone that Setsuna fought against.  One of the stills in the flashback shows a dead, bloodied kid's body on the ground.  And one of the possible interpretations of the sequence is that Ali ambushed Setsuna's group of child guerillas.  However, imo Setsuna's dialogue tends to favor the other interpretation.

OK watched it now. Didn't really pick up every last bit of details,
but doubt I will watch it again.

Also can't say I spotted the recurring plot device you are talking
about. But to revise my speculation:

Dominic may have some secretive ties to AEU, but I no longer think
there's a direct link between Dominic and PMC/Moralia.

Ali looks like a commander on Setsuna's side (Kurds? or Middle Eastern
in general?) fighting against Dominic. Now Setsuna has left his
homeland to join an idealistic vigilante and Ali has left to become
mercenary to the highest bidder.
