You will start a 'religious war' with this question... IMHO, as far as LTSP is concerned, there is little difference between either of the 'heavyweights', KDE or Gnome. If you have lots of server RAM, go ahead and use whichever you (or your users) like best.
However, LTSP users report that it is possible to support considerably more users on the same server if you choose instead one of the 'lightweight' window managers, such as qvwm (another religious war).
