That can be accomplished with Virtual Machine software (i.e., vmware or 
xen).  By the way, Microsoft and Novell are becoming interesting 
partners.  We'll see how well Microsoft allows their applications to run 
under Novell's Xen.

Consider the following setup:  Linux server running LTSP and vmware (or 
xen).  One guest OS (Windows XP or Windows 2000) hosts the application 
per the vendor's requirements under vmware/xen.   The Linux server runs 
LTSP for the clients. 

The only question is does the vendor only offer a Windows binary for the 
client piece ?  Do they offer a web interface ?  If they do offer a web 
interface client, you could easily use Firefox on the clients to attach 
to the application server running on the guest OS of vmware (or xen).

If the client program is only a Windows executable, try the Windows 
client under wine or CodeWeavers to see how well it operates.
