Good job figuring out the problem! First, it is not necessarily the case that LyX is not to blame. LyX could be the problem, or gpaste could be the problem, or other updates due to 16.04 could be the problem. It is hard to say. Hopefully you can make progress in identifying where the bug comes from so that you can report it to the right place so that future users won't have the same issue.
