Yes in CopyQ for me when I retrieve an item in history it pastes it as it would paste it if I did an immediate copy/paste. That is, the LyX note (and everything else) would be preserved. You do have to set this up though (i.e. explicitly tell CopyQ to store the LyX representation of the clipboard). It is reasonable for clipboard managers to default to only preserving certain formats. Otherwise a lot of memory is needed.
