on you LaTeX-Tipps page you say that I could use \usepackage{mathptmx} for better pdf-layout. I tried this, but I am not able to compile the Userguide with this. LaTeX- says that some .tfm are missing. Do you know why this occurs or what package I should install?
put a \listfiles as first statement into your preamble and show us what the logfile says. BTW: \listfiles should be the _default_ inside LyX! Then solving problems is much more easier and this macro absolutely doesn't hurt.

I see, I suppose a problem with a missing Type1 font. In this case _pdflatex_ uses the bitmapped one, but only when it exists. In most cases a preceeding _latex_ run solves this problem, it creates all fonts and saves them in the cache.

There are some cases where you get crazy when using hyperref.
Cross-references and weblinks won't be linked (clickable) in the dvi without hyperref, or is there another solution for this?
remember that a lot of people _print_ their doc and they do not want all these clickable or colored stuff ...
sure. As I always said: when using hyperref, then do it right, just in the way as you did. But for a UserGuide, there should be something like \ifpdf ... \else ... \fi
It would be great if you could propose a solution with \ifpdf. I'm not so close with LaTeX as you.
the easieast way is to use package ifpdf

what happens when you run latex before pdflatex? And you should _always_ use latin modern fonts \IfFileExists{lmodern}{\usepackage{lmodern}}{} then the pdf file is much more amaller.
