The easiest way to do a clean install is to use Tiger's Migration 
Assistant to import everything from an external Firewire drive or 
attached computer in Firewire mode. I've found it works almost 
flawlessly and it will preserve all your account info, filters, etc..

For just Mail I'd delete the new folder and Mail's Preference file then 
just drag your old Mail folder from the CD into Library. You may have 
to re-enter the account info but your emails and their folders should 
open OK.
