I had exactly the same thing happen.   I use Word and it isn't 
compatible with OSX (Jaguar).  I tried Classic in OSX and it locked up. 
  So I restarted in OS9, worked in Word and went back to OSX.  This 
happened a couple of weeks ago and I don't remember if it affected my 
Mail program.  But it did mean resetting the Dock completely as it had 
apparently gone to the default.  I haven't tried any fixes because I 
wouldn't know what to do.  I simply use Word on a machine that is OS9.
