Hello Danny,

Lisette and Colin have pretty much covered this issue, but I'll mention one 
apparent difference when you do your sync of Contacts from iCloud instead of 
from iTunes: under iOS 6 if you created any email groups for your contacts the 
groups  will be synced to your iPhone if you sync via iTunes, and they will not 
be on your iPhone if you sync your contacts via iCloud.  This has annoyed 
several people -- especially PC users who do not have access to a Mac to sync 
their contacts via iTunes.

But they are correct that your sync of Contacts should not be corrupted.
