It's possible that the problem isn't specific to emojis but to any unicode code point in the supplementary planes (code point values above U+FFFF). Applications which were written when unicode was 16 bit only may have problems.

So one possible method would be to identify such code points and replace them with something that works in 16-bit unicode, such as the character code U+FFFD which is normally rendered as �.

Where to apply such a filter would largely depend on your specific mail setup. I can imagine that a small milter might do the trick.

However, getting the users to update their MUAs to something from the current 
millenium might not be a bad idea after all...
