In the past I've alternated fluid flush and full transmission service. If you're changing the fluid while it still has life in it, it shouldn't really matter. -Curt

When a transmission filter becomes restricted, damage occurs in the transmission. Flushing may only stir up the debris in the pan and further restrict the filter. A flush CANNOT clean the filter.
