I've had decent luck with Banshee, http://banshee-project.org/Main_Page
It doesn't do everything, but it does a passable job at getting 
podcasts. It doesn't support playlists on ipods, so I've had to use 
gtkpod http://www.gtkpod.org/about.html for that.

I'm not entirely happy with my current solution, but it gets the job 
done, though with a bit of manual intervention to keep track of which 
podcasts are new and cleaning up old ones.

I've never managed to get Amarok to do what I want, but it seems to be 
the other major contender as has already been suggested.
