With the MS you control everything.  I don't see how going back to factory
control could be better unless the MS tune is not correct.  The factory ECU
will not control anything better, just different, and potentially less
efficiently.  You need a good, solid tune.  Too bad your setup is so rare
that there aren't some others who have BTDT to help you.
Get some good data logs and find out what's going on when you aren't happy.
Make sure everything is working.  You have doubts about your injectors?
Work that out before you go changing ECUs.
